Level 6 (or SYSTEM) is believed to be the point where even God cannot influence your actions any more. Wikipedia tells me that this belief is incorrect - in a later novel that I haven't read, Mikoto reaches Level 6, and it's shown to be both completely different from what everyone thought it would be, and dangerous to Mikoto's life and sanity.
(The Certain Magical Index / Certain Scientific Railgun franchise is unusual in that all stories are part of the same universe. Events that were created as anime "filler" are referenced by later novels as having taken place.)
Usagi, however, is as much the Kwisatz Haderach as Naoko Takeuchi wrote her to be.
