Looks like with his original fiction Fimbulwinter complete, ShaperV is going to finish his not-an-idiot-Naruto fic Indomitable at last! Right now it's just the existing 12 chapters having gotten a facelift, but more is promised. NSFW warning from Ch4 and Ch3 is pushing it due to Anko's language.

If you don't mind paying a few dollars on Amazon:
 'Please don't tell my Parents I'm a Super Villain', is fun although it's more aimed at the YA market.
If you can look past the obsession with femslash (and sex in general) 'Ugly' is also reasonable.

The League of Nothing stories are a pretty good example. Also an example of why you should be wary of letting your inventor hero lead the group, at least without someone to ride herd on him.

I'm a fan of the Academy of Superheroes stuff by Dave Van Domelen and other collaborators, which I've recommended here before. It's a long-running original universe, so there's tons of material...but they have a helpful 'how to read ASH' guide linked off the front page that recommends which stories to read first.
