I always read that scene as Negi just having to push hard to convince the system to work with a non-biological lifeform. The idea of Chachamaru not having already had a soul is rather disturbing...
I greatly enjoyed the scene with Setsuna and Tsukuyomi. I've always seen that as the fundamental stupidity of Tsukuyomi's philosophy, so it's nice that someone finally told her off on it.
