Well, the general assumption is that Starfleet knows something's happening on some level, but those doing the inspections and going on about their daily business don't. It's in everyone's best interests that Lun doesn't get caught doing what it's doing. If the Fleet did it themselves, it's far too likely that someone would see it as 'unbecoming of Starfleet' to be so secretive and dishonest. Pretty much everyone involved is going to under suspicion of some involvement in the conspiracy, whether innocent or not.
And Lun takes the fall, being the most obvious scapegoat. Starfleet has a reputation to uphold, after all.

(As for who in Starfleet might have been in on the plan, there's always "Section 31"...)
