The Matrix and Portal - a fit so natural it's got to have been done. Throw in PMMM as well, though, and the question becomes whether the Incubators are just a form of energy collecting Agent working for the Machines, or actual aliens interfering with the normal methods...
Unrelated: Touhou/PMMM is another close fit - because they're both about the lolihax, basically. This would be easy to do horribly wrongly, however.
Next in the Madoka kick, cross it with Tenchi Muyo. The Incubators and made innocuous looking and witches are designed to inhabit pocket universes up until the plan's end stage so they can operate under the noses of Jurai; whether they actually know that messing around with entropy means they're basically poking Tokimi and saying "Hey... hey... over here.... you mind giving us a pass?" or are actively trying to bribe her is a different question.
One last one to round out the set:

Having thoroughly spoiled myself on Madoka Magica, I contemplate a crossover with Arcana Heart 3...
So at one point, Homura tries Using More Gun. The results are unspectacular. But it was all what you'd still call mundane weaponry, wasn't it? So maybe what's needed is quality, not quantity.
Enter, or rather exit, the Drexler Institute, who left behind a giant robot that uses weapons charged with spiritual energy. That ought to be a lot more effective.
Of course, they also left behind a Brainwashed And Crazy Scharlachrot, who's been programmed to charge the thing up so it can destroy Japan. But that's just a minor obstacle, right?

Huh... i was just reading a BtVS fic, and misread a line where Joyce was going to "head out to the Gallery" as "head out to Gallifrey."
Joyce Summers is secretly a Time Lord? Discuss! Since The Doctor himself is half-human on his mother's side, at a minimum it would mean Buffy should have regenerated in the Master's cave and after jumping to close Glory's portal, but otherwise? Hmm, would she even remain a Slayer after regenerating, or would they have to find other technological or magical measures to combat the things that go grr in the night?Can you keep a vampire at bay with the high-frequency emissions of a sonic screwdriver, like those "sonic fences" for dogs?

I recall a fic on TTH called (IIRC) Timelady Buffy where part of Buffy's costume for the season 2 Holloween ep included a Timelord's pocketwatch.

- CD Well, if the Doctor is a Time Lord despite being half human, it is possible that Joyce is also a half human Time Lord. That would make Buffy roughly 75 percent human (depending upon precisely which chromosomes she inherited from Joyce). Thus, it is entirely possible that Buffy isn't alien enough to regenerate, although I do recall that, once Xander performed CPR, Buffy did proclaim that she felt "strong" and proceeded to crush an opponent who'd easily defeated her less than an hour earlier.
On the other hand, if Joyce is capable of regenerating, that opens up some interesting possibilities. When Joyce died in the original timeline, was she already on her last life or did she have some regenerations remaining? Did she even know that she was a Time Lord or had something affected her memory? If she didn't remember, did regenerating restore her memory? Since I'm not too familiar with Doctor Who, how long does it take a Time Lord to regenerate? Enough time that Buffy still would have found her body on the sofa or would she have walked in to find a stranger wearing her mother's clothes? If it takes long enough, would Joyce have woken up in the morgue at around the time Dawn was getting attacked by that vampire?
Also, how would you explain the doctors who performed her brain surgery not noticing that Joyce had an alien anatomy? If they only examined her head, I can see them overlooking some issues, but don't Time Lords have obviously alien circulatory systems? I'm sure that the heart monitor they must have had her on during surgery would have been a giant red flag. These sort of issues would have to be addressed.

Well, you know, this thread is just a big ... timey ... wimey ... thing. Whoniverse vampires are much nastier than Buffyverse ones, though - perhaps the ancient sire that was locked in some subdimension until The Doctor wandered through and disposed of it more permanently was the original, the one from the Watchers' spech who took a detour just before leaving to bite two freinds, and they bit two freinds, and each of them bit two freinds...
Actually, a lot of the Whoniverse supernaturals are a little more intense than BtVS villains, The Judge, Glory, or The First are really the only ones who compare unless you count D'Hoffryn, who they never really fought all that directly.

Sailormoon S and Naruto - in which demon priestess Mistress 9 succeeds in summon her Pharaoh 9T early, only to discover that there's been some changes in the situation due to the decade she was gone and a time differential between the two worlds of over 8:1... My suggestion for when to pull Naruto out of his own series is after the first success with taking all the Kyuubi's power on the giant turtle training area, but before he fully mastered it, so the time in SM-land fills out the days he would have spent being mushroomed while the 4th Great Shinobi War built up, and instead of slipping past his minders to run off alone he appears (himself having gained at least some and possibly a lot of extra battle experience in the interim, and probably adapted at least some amount of magic use to ninjutsu style attacks) with a full roster of moderately-to-extremely powerful Senshi depending on when they come back from in that timeline, who want to help their friend bring peace to his world like he helped them with theirs.

Okay... Pinkie is the obvious Spiritia adept between her being the most common singer and the way she plays a little loose with the suggestions of physics. Rainbow Dash is hot-shot fighter jock all over, Applejack more likely would be found in a Destroid, VB-6 variable bomber, or maybe a Q.Rau/Rea modified to have a miclone-size (and pony-shaped, but that's a given) cockpit. Twi strikes me as a backseater/WSO more than pilot per se, but the only two-seaters in Macross are trainers and the VB-6. Rarity and Fluttershy... dunno, but Spike would be happy to be Rarity's WSO. Of course, there's also the VF-17 Kai where Veffidas has her drum kit arranged around a dedicated second set, and the VF-11D Jamming Bird variant which had dedicated passenger/SES performer seats.
